Title: PhD position in Computational biology – DTU Biosustain

Location: DTU Biosustain

Deadline: 30.01.2024

Salary and Terms: The period of employment is three years. The appointment will be based on the collective agreement with the Danish Confederation of Professional Associations. The allowance will be agreed upon with the relevant union.

Summary:

Fungal microorganisms are pivotal for their enzyme and metabolite secretion capabilities. Despite technological progress, there’s a notable absence of sophisticated data analysis tools to fully explore these organisms. This project aims to fill this gap by developing fungal-specific, graph-based methods and a comprehensive toolkit. This toolkit, leveraging high-throughput sequencing and imaging, is designed for precision fermentation, focusing on genomic and metabolic levels.

Key objectives include mapping complete genomes of specific fungal species (e.g., Aspergillus, Trichoderma, Penicillium), to study gene co-occurrence and its impact on metabolic pathways. Another objective is the comparative analysis of various fungal species to understand genetic diversity and relationships, especially in gene families crucial for enzymes and metabolic pathways.

The project is enhanced by the Principal Investigator’s (PI) expertise and resources at the US Joint Genome Institute/DTU Bioengineering. The outcome will be a user-friendly, open-source toolkit that aids in experimental design, identifying key genes, enzymes, and regulatory elements for compound production. This initiative will advance precision fermentation, offering eco-friendly solutions for valuable compound synthesis and reducing resource dependence.

Requirements

  1. Skills and Knowledge:
    • Proficiency in graph methods used in computational biology and bioinformatics.
    • Solid understanding of fungal microbiology and enzymology.
    • Strong programming skills, preferably in Python or similar languages.
    • Eagerness to learn and contribute actively to the project.
  2. Role and Responsibilities:
    • Engage in computational modeling to advance the project’s objectives.
    • Author scientific publications documenting research findings.
    • Fulfill educational requirements, including completing 30 ECTS points in relevant PhD courses, as mandated in Danish PhD programs.
  3. Keywords:
    • Fungal Microbiology
    • Bioinformatics/Computational Biology
    • Fungal Enzymes
    • Precision Fermentation

Title: Postdoc in Deep Generative Models for Stochastic Optimization – DTU Management

Location: DTU Management

Deadline: 08.03.2024

Salary and Terms: The appointment will be based on the collective agreement with the Danish Confederation of Professional Associations. The allowance will be agreed upon with the relevant union.

Summary:

They are seeking a motivated candidate for a PostDoctoral project aimed at advancing deep generative models within stochastic optimization. The candidate will focus on developing Deep Generative Models (DGMs) using techniques like Variational Autoencoders and Normalized Flows. These models will generate realistic scenarios for use in stochastic optimization. The project involves creating a framework to produce a condensed set of scenarios that encapsulate the full scope of the scenario space. This role includes implementing and testing algorithms and enhancing skills in scientific paper writing.

The project is a part of the DECIDE project funded by the European Research Council, under the supervision of Professor David Pisinger at DTU Management’s Management Science division. The project aims to revolutionize the approach to solving complex stochastic optimization problems, moving away from traditional models towards iterative processes that generate a range of near-optimal solutions. This approach will foster a more inclusive and transparent decision-making process in areas like energy investments and transport infrastructure.

Requirements:

The ideal candidate should:

  1. Have experience in Deep Generative Models, including Variational Autoencoders, Normalized Flows, and Generative Adversarial Networks.
  2. Be knowledgeable in implementing metaheuristics and have a basic understanding of stochastic optimization.
  3. Demonstrate a passion for research and advancing scientific boundaries.
  4. Possess excellent programming skills.
  5. Have strong collaborative abilities.
  6. Be fluent in English, both spoken and written.
  7. Hold a PhD degree or equivalent.

Additional qualifications that would be beneficial include knowledge of efficient algorithms and solving optimization problems. The candidate will join a robust academic team, contributing to the ERC-funded DECIDE project, and will have the opportunity to work alongside three PhD students, four PostDocs, and several international experts in operations research.
